A better way to use affiliate links is to hide them behind a link that looks like a page part of your site.
There are several methods to do that using redirects from php, html meta or javascript but I have written a wordpress plugin that combined them and let's you manage them from a nice web interface inside wordpress admin without having to write any code.
The plugin is relesed under GPL license so everybody is free to use it, modify it or distribute it. you can read more about it here:

[...] DNSeo says: After a long run of affiliate marketers to encode and hide those boring affiliate referral links Text Link Ads stepped in action in benefit of their users. Text Link Ads Inc. now uses TinyURL to shorten the affiliate URL for their users and protect them. With TinyURL the affiliate URL gets shorter…but yet, how much will this help affiliate sales to increase since many webmasters consider those kind of hidden URLs pretty much as spam URLs (especially the ones used withTinyURL).
Hello Thassius, good to see a new reader on my blog. I am aware about some affiliate system that will not count those kind of links. But apparently Text Link Ads will count them, since they intentionally started using the tinyurl service and emailed me the new affiliate referral URL.

I've been using a redirection system. For example, the link www.memoriasfracas.com/shop/harrypotter goes to a price comparison site which uses really big URLs. The problem is that the system of this site seems not to count redirectioned links.

(Sorry for the English)
